Can anyone tell me The difference between an EK auto column and an EJ column?

The alloy casing at the bottom has different bolt holes - The EK is easier to bolt up than the EJ.

The EJ has a slightly better shift tube mechanism.

If I change the top shroud part with the one off my FC column would it then fit?

Yes anything can be done - it is more than a simple bolt up though.
