I am installing a holden red motor with a 4 speed borg warner top loader into my FC ute. I have moved the mounts on my HR disc brake front end cross member back. Should I have to cut part of the floor tunnel to fit everything in?

Yes, you will have to remove the crossmember under the hump and enlarge the floor a bit.
